We already know consonantal differences across Sanskrit dialects. E.g., Sinhalese & Maldivian (perhaps Khowar as well) descend from dialects that — like traditional Vedic — lateralized medial -ḍ(ʰ)- to -ḷ(ʰ)-, while that allophony is nowhere detectable in the mainland Indo-Aryan languages, and must have absent in the Sanskrit dialects ancestral to them.

So, similar dialectal variation in pitch-positioning is not at all difficult to imagine across Sanskrit. Sanskrit was a natural language, and displayed the same kind of variation as our languages today do.
